The improvement process is initiated and sustained with the intention to achieve the best possible results. Once a biomarker is associated with prostate cancer, the ability of the biomarker to provide additional prognostic data is often desired. Total RNA was extracted from these three primary isolates of neonatal rat cardiovascular cells and used to generate probes for the arrays. Rat gf300 arrays were hybridized to 33P-labeled reverse transcribed probes and all arrays were scanned on a phosphorimager. The images were imported to Pathways 2.0 software package (ResGen, Inc.). This software was used to identify each of the cDNAs spotted onto the array and generate a report on the background and signal intensity of each spot. DART-PCR (Data Analysis for Real-Time PCR) provides a simple means of analyzing real-time PCR data from raw fluorescence data (Peirson et al., 2003) This allows an automatic calculation of amplification kinetics, as well as performing the subsequent calculations for the relative quantification and calculation of assay variability. Amplification efficiencies are also tested to detect anomalous samples within groups (outliers) and differences between experimental groups (amplification equivalence). Unfortunately I do not know of any web-based servers that will automatically calculate the frequency of occurrence of all the amino acids at each position in an alignment. These calculations can be quite tedious for a large alignment. It is fairly straightforward to write a script in Perl (http www.perl.com ) to perform this task. Another approach is to load the alignment into a Microsoft Excel worksheet. Once loaded, the Autofilter procedure (this command is found by selecting Data, then Filter ) provides a very simple and powerful means to count the occurrences of any residue at any position of the alignment. Although it is rarely used for sequence alignment editing and display, Excel is also useful for these purposes.
